These are
the obvious and factual points to back-up their relationship.
#1 This
isn't conclusive evidence but it's amusing. Navi and Link were named for
nouns; 'Navigation' and 'Link'. In the world of website design links are
found under the navigation.
#2 My
trump card for this paring is that Miyamoto Shigeru stated in an
interview for Ocarina of Time that Navi is jealous of Zelda because she
has feelings for Link.
Interviewer: Does Link have a girlfriend?
Miyamoto: If it was Princess Zelda, it would be great. However, this
time Navi [the fairy] is jealous of Zelda. So within the story, Navi
feels something for Link.

#3 At the
end of the manga, Navi's last words were "Link, I love you."
#4 In Majora's Mask, Link is looking for Navi. In the manga, he "misses
her", and says she's his "best friend" and a "cute and
kind
fairy".
